Kidney stones are not necessarily a problem if very small. Then they grow, they begin to have problems.

I suggest you get a second opinion. Whenever there is pain or discomfort in our bodies is a sign that something is wrong. Some doctors are not able to diagnose the problem, but that does not mean that all is well. Three months is a long time in pain, if not make it wrong.

At first it looked like an infection, which is probably why your doctor may prescribe antibiotics. Sometimes infections can take weeks to clear, but three months is a bit long. If it is an infection, antibiotics may not be strong enough.
